Vrscdx 2016- 12k miles(all mine). Rode her hard(135mph) and wouldn't shift down from 3rd, then finally got down to 1st. I've noticed shifting problems before over the years with hard stops after high speeds and not shifting through the gears through the stop(hard to get to 1st after stopping like that). Got it home and noticed a small bit of oil(?) that dripped from the front pully(would it be a bad bearing stopping it from shifting?). Got it 2nd once and it slipped back to neutral after a few jerks. HD said they couldn't find anything externally and that they've never seen a Trans go bad but would need to be pulled for further $2500 look. I'm not a mechanic so I'm looking for suggestions. Thanks in advance!

The oil you mention is a possible sign of output bearing failure. Output shaft bearings have been known to fail, especially if belt has been over tight. Pull the pulley cover off and slacken drive belt right off to remove load and see if there is any side to side or up and down movement on shaft. Unfortunately if this bearing has gone it is a case split job to change it. Check the joints in the gear linkage and the gear lever for free movement as they are well known for giving shift problems.

I did have a random shop put on the rear tire and scratched the rim while at it- so very well could be over tightened. Although now I have 2 problems to look at because after I trailered it back from harley, I took it off and rode it 20 feet while it spewed oil(seemeingly from just the oil filter gasket. HD said they never ran it after I rode it there to check the gear shifting problem(uhuh). So I'm also about to get an oil analysis to check if they possibly blew the engine while they were at it. Dint charge me for the hr spent on looking into the gears. And when they put it on the trailer the guy wanted to ride it up but the service salesman said it dint run- I was like, it better run! Crappy lesson for not turning it on before I left the stealership.
 
I had an issue downshifting when my Vrod Muscle was new. It was interference with the shifter link to transmission. The swivel heads were binding up and would not let the shifter "racket" all the back. Next time you have that issue wiggle the shifter with your toe and see if it then downshifts.

I took a Dremel tool and "re-shaped " the swivels to allow a little more offset. Worked fine every since...

Not sure what you mean regarding offset. Lateral offset in the swivels can be adjusted on how you jam nut the front heim joint relative to the rear.
