I have a small rub/scratch on the rear fender of my 2003. I think that a bag that I packed sat the wrong way on the bike and rubbed against the fender. There is now a small (about the size of a fingernail) mark where the finish of the anodized tin has been rubbed away. Is there anything that I can do to “fix” this?

Not really that I know of. I had a similar situation and the advice I was given was to re-anodize or find another fender. Mine just happened to be the airbox and now I get to constantly be reminded of it everytime I sit on the bike.

There isn't any way to repair or patch the anodized skins that I am aware of. You can either replace it or get them re-anodized.

Anodization is an electrical process that cannot be duplicated with paint.

Let the mark remind you of the great time you had on the trip. The marks prove the bike is ridden and not a garage queen. Consider it a beauty mark! :)
