I have an 04 vrsca. I have recently had Bub Jug Huggers installed. The dealer did a flash (i was short on money at the time) and Now im going to install a power commander.

Questions are. With Jug huggers and the K/N filter what is the best map to use.

Also does it matter what flash or download was installed from the dealer or will the power commander map work fine no matter what is currently on the bike?

It will work, but you can't use a downloaded map. The power commander modifies the injector pulse from the ECM, usually (not always) making it longer to enrich the air fuel mixture. Since your ECM has been flashed, it's already richer, so maps based on a stock ECM will be too rich. I'd have it dynoed.

You have to have the dealer flash it back to stock.
