I came across an 02 for sale that was in a fresh water flood and the motor will not crank. I suspect he got water in the cylinder and probably bent a con rod, valves etc. The rest of the bike looked to be in good condition. Any idea what a new motor or complete rebuild would cost?

Go with the big bore.You're gonna have to tear the whole engine apart.So ,if you got the money now is the time to go Big-Bore.

$6000 - $8000 is my guess based on some wreck rebuilds discussed on the forums.

If you budget $8000 I think your safe.

6900.00 , but given the potential cost of 6-8k for a new motor or complete rebuild, dont think it is worth it.

Offer them $5000 and rebuild the motor. If it was fresh water than you shouldn't have any lasting effects to the rest of the bike.

You could end up with a nice bike for ~$10k, $13K on the high end if you decided to pop for the big bore kit.
