I did that and my buddy who works at the Endurance Lab at the PDC told me that my "swiss cheese" cover isn't going to work right and said I should dump the entire top cover.
Said that the Map he installed was set for more airflow than the "swiss cheese" would give.
If you open up the exhaust and airbox without installing a fuel tuner you will be running severely lean and not be doing your engine any favors. This engine is airflow and exhaust restricted from the factory and it still runs lean. Be careful.
The top surface of the airbox is so close to the cover that holes make little difference. If you're going to add holes do it around the edge, where the clips are, or as others commented leave it off all together if you want additional air availability.
